What does this have to do with Christianity in Japan? JW’s aren’t Christian’s.
There was a rebellion amongst Japanese Christians. Whether the missionaries wanted for this to happen is irrelevant because the Japanese shogunate did not want for there to be any Japanese Christians who could have a rebellion.
Because the Japanese were already into some other forms of decadence such as Buddhism.
This excerpt from Aizawa Seishisai gives a pretty good view of how Japan saw Christianity, though it’s from 1845 and not the 1600s when the persecution of Christians and the closing of Japan began

In the 1500s, Portuguese traders carried with them Catholic missionaries that had lots of success in Japan, both in terms of material commerce and in religious conversion
Seeing the lucrative Japanese markets, protestant Dutch and English traders told the Japanese authorities that the Catholics were an existential threat to the the shogunate, and convinced them to launch persecutions against them, which in turn inspired a major civil war/revolt, in which almost all the Christians in Japan (universally Catholic) were killed, and which caused Japan to shut off all contact with the world for 250 years, except the tiny ports the Dutch and English had for funnelling money out of Japan and into their own countries

Christianity was political from the day 1 it arrived in Japan
a lot of daimyos had seen Christianity as a great way to uproot the decadent and corrupt Buddhist priesthood by introducing a new one that would be aligned with them
but after the death of Oda Nobunaga it was basically over for the Christian because Hideyoshi was a devout Buddhist who wouldn't tolerate a foreign religion
Later the Togukawa Shogunate which was deeply in pockets of the same corrupt Buddhist priesthood was basically the final nail in the coffin for Christianity in Japan
Any stragglers who would remain Christian were later demonised by the Dutch who hated Catholics more than pagans
